Hi all,
it looks like TOS6 has a dpkg and apt installed, with sources.list pointing to Ubuntu jammy.
Is using apt in the usual way (especially apt upgrade) going to break my system?

It won't really work. It will find updates but fail to apply them. This is linked to the account framework and no access to actual root. If you want to install packages that are not included in the GUI list... reinstall with a different OS... likely a regular linux install and then trim and customize as you like. The TOS OS is difficult to mess with and it's far easier to just run an alternative linux install.
