No this didnt work.
During install you can see I used a 80GB hard drive and it worked fine, Saw the TOS desktop after this install.
Shutdown and put the blank drives back in. Booted up and Installed TOS again. -
To confirm these drives passed SMART tests and did work in the NAS before before I tried to reset it. They pass the preinstall check.

Is there some kind of memory on the device itself that is rememebering these drives and trying to rebuild them/RAID array? Is there another firmware/OS I can try?

When you try the method 2 in the following link to no effect, you can try the following method: viewtopic.php?f=75&t=423
After you use the old 80GB hard drive and log in to TOS, add a new hard drive to see if you can create a new storage pool in the storage pool of the control panel. If possible, replace the inserted new hard disk with another new hard disk, and then use the two new hard disks to install the system together.
If still not possible, you can send an email to our support team and we will arrange remote processing for you.
After you use the old 80GB hard drive and log in to TOS, add a new hard drive to see if you can create a new storage pool in the storage pool of the control panel. If possible, replace the inserted new hard disk with another new hard disk, and then use the two new hard disks to install the system together.

Solution -
Used a 'new' hard drive and did a fresh install of TOS on the system. (Single Disk Storage pool)
Booted with 'Fresh install' 80GB in Bay 1
Once booted up
Logged in to TOS Desktop
Put 1st 2TB Ironwolf Drive in the 2nd bay and created a Single Disk Storage pool.
Then put 2nd 2TB Ironwolf Drive in the 2nd bay and created a Single Disk Storage pool.
I then pulled out the 80GB drive and put the 1st Ironwolf drive in
Deleted both Single Storage pools created a RAID 1 storage pool.
Rebooted the NAS
Went though the Inizilation Screen again and after setting password and email - We had hard drives to configure!
Testing the fix -
So far I have been able to delete the Volume and Storage Pool in TOS Desktop and create new ones (now running a RAID 1 setup) and reboot the NAS with no issues.
