I re-installed and poof, all applications are gone. I need to reconnect Plex and this is wildly annoying.

Please provide the specific version number and TNAS model.
Also, please let us know the size of the system partition (/), which you can view in Control Panel Resource Monitoring Overview.
You mentioned 're-installed', do you mean re-installing TOS? If so, please let us know the TOS version number before reinstallation.
