Is there a configuration file I can edit via SSH to disable this filter?
I did not configure .lnk to be excluded on the backup job. Perhaps this should not be globally filtered in the TOS black box backend and instead .lnk added to the list of extensions pre-populated in the job configuration such as .pst and .swp extensions so users can remove it.

It does indeed filter out a batch of file extensions by default, including .pst, .swp, .temp, .tmp, and .~*. Regarding the filtering of .lnk files, could you export the logs for us to review?

I can get logs tomorrow but you can reproduce this yourself by just creating a TerraSync backup job with no files excluded and try to make a backup of .lnk files.
The hidden filter is built into TNAS PC or the TerraSync software on the NAS.
Synology and QNAP also chose this bizarre built in filter for .lnk files but there is a workaround for Synology and QNAP plans to fix this in their software.

There's currently no means to tackle this issue as it's filtered by default. Nevertheless, we will delve into this matter during the upcoming technical seminar.
